On the planet Cybertron a peaceful race of robots called the Autobots find their lives shattered when a splinter group called the Predacons begin a civil war. The Autobots must rally behind their new leader, Optimus Prime as he faces the Predacon commander Megatron.

The civil war between the Autobots and the Predacons leads to an energy crisis on Cybertron. Both sides are forced to make sacrifices to survive. Megatron hatches a plan to harvest energy from other planets.

The Aura attempts to heal the dimensional rift caused by the Entity. Arriving on Earth the Predacons plan on stealing the planet's energy resources but Optimus Prime and the Autobots are not far behind.

Megatron creates himself some reinforcements who are better able to blend into the civilisations of Earth. He calls them the Decepticons. The Autobots meanwhile reveal themselves to the human authorities and pledge to protect the Earth from the Predacons and the Decepticons.

The Aura manipulates a human scientist into releasing a virus that attacks the very Sparks of the Transformers. The Autobots and Decepticons are forced to radically redesign themselves to survive. Megatron declares the Predacons no more; the future belongs to the Decepticons.

The Aura guides Megatron to discover a powerful new energy source and return to Cybertron as a conqueror. The Autobots in despair begin the construction of a city on Earth until Cybertron can be recaptured.

The Decepticons unwittingly awaken the spirit of Primus who resides inside of Cybertron. In a distant galaxy, an alien scientist puts the finishing touches to his greatest creation, unaware that an evil presence has been guiding his hand.

The Aura successfully heals the rift left by the Entity and makes the final sacrifice to end the chaos once and for all. The Autobots setup staging grounds on two of Cybertron's moons as they prepare to retake their planet.
